I have a Nahiri, the harbinger with 8 loyalty. Use Nahiri ultimate to get a Progenitus from my deck. I have two hero's blade on the battlefield as well. When Prog enters the battlefield, can I attach the two hero's blade to it by the triggered ability of the blade? Or the blade will nto work, because prog has protection from everything?
Progenitus can not have equipments attached to it. The Blades remain unattached (or attached to whatever other creature they were already equipping).
702.16i. "Protection from everything" is a variant of the protection ability. A permanent with protection from everything has protection from each object regardless of that object's characteristic values. Such a permanent can't be targeted by spells or abilities, enchanted by Auras, equipped by Equipment, fortified by Fortifications, or blocked by creatures, and all damage that would be dealt to it is prevented.
"Equipped" here does not mean "be the target of the Equip keyword" but "to have an equipment attached":
301.5a. The creature an Equipment is attached to is called the "equipped creature." The Equipment is attached to, or "equips," that creature.
Unfortunately, you can't. Protection prevents 4 things, which you can remember with the acronym DEBT: Damage, Equipping/Enchanting, Blocking, and Targeting.
That second one is the trouble here. Since Progenitus has protection from everything, it can't be equipped by anything.

Thanks for updating my knowledge. Didn't know the "E" in DEBT is also for equipping now.
Blade still triggers when Prog enters the field. Sadly, when it resolves, nothing happens, because:
701.3b If an effect tries to attach an Aura, Equipment, or Fortification to an object it can’t be attached to, the Aura, Equipment, or Fortification doesn’t move. (…)
Actually, this isn't quite the true reason.
Since Blade's ability offers you a choice ('...you MAY attach...'), you must decline this offer, since accepting would be making an illegal choice:
608.2d If an effect of a spell or ability offers any choices (…), the player announces these while applying the effect. The player can’t choose an option that’s illegal or impossible (…)
If it was madatory rather than optional, would it then become unattached from the other creature? I guess I am asking, does it move to progenitus and then fall off due to protection, or does it just never move?

I think it tries to attach but it is illegal to do so, so the trigger fizzels on the stack because of no legal target.
Informal warning issued for unsure answer. See rule 3.2 of the rules of the Magic rulings forum.
Prog is still strong anyway, even if he cannot be equipped.

What does Progenitus have protection from?
Oh. Right. Everything.
