What sort of timing problem are you thinking of? The second ability is a mana ability just like any other. It can be used to generate mana to pay for a Miracle card.
You can activate mana abilities as you cast a spell, whether normally, by the miracle ability (C.R. 702.93a), or otherwise (C.R. 608.2f, 601.2g) [EDIT (Feb. 11, 2018): provided that spell's total cost includes a mana payment (C.R. 601.2g)] -- both of Nykthos's abilities are mana abilities, not just the first (C.R. 605.1a).
with Shrine though, doesn't that second ability activate allowing an opponent to respond?
I was thinking the way it activated meant that I would have to forfiet the miracle trigger. I'm certain it works that way with other activated abilities? wooded foothills for example sake.
It is a mana ability since it is an activated ability that adds mana to your mana pool and it doesn't target and it is not a loyalty ability. And you can't respond to mana abilities since they don't use the stack.
Wooded Foothills is not a mana ability, but activating it to get a land will not cause you to "forfeit" the Miracle trigger. The trigger is on the stack and you have the opportunity to respond by getting a land. You can use the new land to pay for the Miracle spell.
Muracle is a triggered ability. It triggers when you draw and reveal Bonfire of the Damned, and goes to the stack. You only get to cast Bonfire when this ability resolves.
So you can cast an instant spell, or activate an ability, in response to this trigger. There's no timing issue even if the ability isn't a mana ability.

If I miracle bonfire of the damned, can i use Nykthos, Shrine to Nyx to make mana to pay into the miracle cost?
