If I cast Act of Treason to steal an opponent's creature then cast Deadeye Navigator and soulbond it to the stolen creature, do I still return their creature at the end of turn? My understanding of the Way abilities like this work is that the creature leaves as Permanent A, then comes back as Permanent B. So I was thinking that would negate the "until end of turn" portion of the ability.
If this DOES work the way I think it does, could I use Conjurer's Closet at the end step for the same outcome?
Correct. The returning permanent is a different object, that was never taken control of. As per the DEN's ability, it reenters under your control, so you are now its default controller. Note, that a returning creature will also not have haste anymore and will suffer from summoning sickness until you begin your next turn. And yes, this works the same with Conjurer's Closet.

Yes. For the specific set blink of cards printed in Avacyn Restored, (the two you mention here, Nephalia Smuggler, Cloudshift, Ghostly Flicker, Restoration Angel, and possibly a few more), this trick does work. You steal a permanent temporarily, and then exile it and return it under your control. The new object has no memory of being the old object, so the "until end of turn" effect no longer applies, leaving you permanent control of the card you stole.
Bear in mind, however, that most other blink effects have a different wording that exiles a card and then returns it under it's owner's control - see Momentary Blink, Felidar Sovereign, Flickerwisp, and others. While the new object has no memory of its former life, it's not being returned under your control, so you don't get it at all. (Unless, of course, it was your creature to begin with and was stolen with a Control Magic, [c}Bribery[/c], or similar).
