Emrakul can enter the battlefield and Shifting Shadow can be attached to it this way. Emrakul's "protection from colored spells" affects Shifting Shadow, in general, only while Shifting Shadow is on the stack (C.R. 111.1, 702.16b, 702.16e) (for example, Emrakul can't be chosen as the target of Shifting Shadow while that spell is cast [C.R. 702.16b]).

If the creature in question is destroyed when the ability it gains from Shifting Shadow resolves, it will generally go to the graveyard (C.R. 701.7a) (and in the case of Emrakul, its last ability will generally trigger). However, even if that creature has indestructible (C.R. 702.12) or it doesn't go to the graveyard this way, the rest of the ability is still done, for example, revealing cards from the library (C.R. 608.2c, 101.3, 609.3).
Why doesn't Shifting Shadow fall off Emrakul, the Aeons Torn?
Because Emrakul, the Aeons Torn only has protection from coloured SPELLS.
While on the stack Shifting Shadow (like everything) is a spell. But once it is on the field, it is no longer a spell and is just an Enchantment. So can legally enchant Emrakul.
Rules definition of this part of how protection works:
702.16c A permanent or player with protection can’t be enchanted by Auras that have the stated quality. Such Auras attached to the permanent or player with protection will be put into their owners’ graveyards as a state-based action. (See rule 704, “State-Based Actions.”)
702.16d A permanent with protection can’t be equipped by Equipment that have the stated quality or fortified by Fortifications that have the stated quality. Such Equipment or Fortifications become unattached from that permanent as a state-based action, but remain on the battlefield. (See rule 704, “State-Based Actions.”)
Auras, Equipment, and Fortifications as described here are all types of permanents. An object can never be a spell and a permanent at the same time, so spells can't ever invoke these two rules.
If you have Shifting shadows equipped to an indestructible creature (say, Darksteel Colossus), we agree the indestructible will survive and the enchantment will try to tutor something up. In another thread there's a disagreement of what happens if the tutor'd creature has protection. So let's say you bring up Akroma, Angel of Wrath. Akroma has protection from red, so I maintain the enchantment can't move from the Colossus to Akroma because that would be an illegal, so it stays where it is. The person I am disagreeing with says that it moves to Akroma and then falls off as soon as state-based effects are checked. Which is right?
