I had a deck years ago that used The Abyss as the cornerstone. The creatures in my deck all had protection from black. It is my understanding that such creatures would be immune from The Abyss's upkeep clause; is that correct?
Yes. A creature with Pro Black cannot be targeted by a spell or ability with a black source. Since The Abyss is black, you can't legal target any creature with Pro Black. If that is all the creatures you have, the trigger will be removed from the stack and nothing happens.

It is worth noting that you cannot choose a creature with Protection from Black, Shroud, or the like as a target, and have The Abyss trigger fizzle. They cannot be targeted at all.
You must choose a legal target for The Abyss if able. If you control a White Knight & a Savannah Lions with no other creatures, The Abyss will target and kill the Lions.
