So I was playing MTG online, my opponent milled at least 10 of my cards has two life left. I have 24 life and 5 big creatures. The time limit ended and then he won? How??
On MTGO, both players have their own clock timing their actions. Typically in a game each player will have around 25 minutes or so (maybe more depending on match settings, maybe).
Whenever you have priority your clock is ticking down. If you reach 0 time left on your clock, then you lose. It doesn't take into account what the game state or life totals are, if you have run out of time then you lose. This is try and get people to play at a reasonable pace.
This is different from playing in paper MTG tournaments, but this is the ruling on MTGO.
On Magic Online, each player has 25 minutes to play. The timer can be seen above your avatar on the left. No matter what the board state is or what has happened up until that point, if a player times out, they lose (which is of course, the point of having a time limit). So, it sounds like you used up your 25 minutes while your opponent didn't so you ended up losing.

In paper it's similar - the board state isn't directly taken into account. Once the time in round is up the AP finishes their turn and 5 more turns are played. At the end of those 5 turns if neither player has won that game is a draw.
