I never understood mana burn, or how it left the mana pool through the phases.
So: If my opponent plays a Crumbling Vestige, choosing black. This was T1, and then 3 Turns later he plays a swamp, and claims using the black he had from 3 turns earlier along with the mana generated through his swamp to play an Eldrazi Mimic.
Wouldn't he take damage from the mana burn from the black left in the pool at the end of his 1st Turn? How much damage would he take, and would it stay in the mana pool?

There is no more mana burn. It was removed years ago.
Crumbling Vestige has a triggered ability that goes on the stack when it is played. One mana (of the chosen color) is then added to that players mana pool when the triggered ability resolves (this most likely happens during the first or second main phase, unless they manage to use a spell or ability to put a land into play). If they do not use the mana during that step/phase, it empties the pool at the end of that step/phase.
The only way to have mana carry over between steps/phases is by card effects that allow it (Upwelling or similar cards)

Unless there is something like upwelling involved all mana regardless of source will drain away at the end of each step or phase. In your example if your opponent had not used the B he generated by the end of the main phase he played crumbling vestige he would have lost it and can't use it later on in the game.
Even when mana burn did exist it still drained away at the end of each phase the only difference is you lost 1 life per point of mana that drained out of your pool, with out the aforementioned help no player has never been able to keep mana longer than a single phase.
