While on the stack, the converted mana cost of a spell with X in its mana cost uses the value chosen for X. Since there are two X symbols in Chalice's mana cost, its CMC is the value of both added together.
If I understand it right: the cmc during cast is equal to whatever X is. If it's a permanent, then it's cmc on the field is, well, whatever is printed on the card. So I can cast Hangarback for 7 and it's cmc during cast is 7, but on the field it's 0.

Yes, if you cast Chalice for X=1 while there is a Chalice on the battlefield with two counters on it, it will be countered because its CMC as a spell is 2.
