I control Concerted Effort, a creature enchanted by Spectra Ward, and another creature enchanted by a colored Aura. Once Concerted Effort's ability resolves, will the Auras fall off either of my creatures?
Is the "doesn't remove Auras" exception a quality of the protection ability or of Spectra Ward itself?
702.16m. Some Auras both give the enchanted creature protection and say "this effect doesn't remove" either that specific Aura or all Auras. This means that the specified Auras can legally enchant that creature and aren't put into their owners' graveyards as a state-based action. If the creature has other instances of protection from the same quality, those instances affect Auras as normal.
The Spectra Ward protection has the 'doesn't remove Auras' clause, so sharing that protection doesn't remove Auras from your creatures. As long as there's no OTHER protection also being shared of the same type that would interfere with the Aura, your other creature is fine.
This is wrong. The clause is not part of the protection keyword ability itself which is only "protection from all colors", it's only part of the ability printed on Spectra Ward and it's not something that the enchanted creature itself has. So that means the clause is not granted by Concerted Effort and the auras on other creatures will fall off. Even worse news, Concerted Effort will give the creature enchanted by Spectra Ward another instance of protection from all colors, one that the Ward doesn't cover, and that instance will also make the Ward fall off as a state-based action right after Concerted Effort's ability finishes resolving.

Doesn't granting protection to something only apply to effects from other players?
No, if a creature as protection from a certain quality it has protection from every thing that meets that criteria regardless of who controls it.
If you control a creature with protection from white you can't target it with holy strength and if it already has holy strength on it the aura will be removed and sent to the graveyard next time SBA are checked.
