Yeah, Spectra Ward (and anything else that gives protection from blue) stops Shu Yun, the Silent Tempest from targeting itself with its triggered ability that grants double strike.

This makes it sound like you think protection from red or white would stop his ability from targeting. To be clear, Shu Yun is a blue creature; the fact that his ability is activated using red or white doesn't mean that protection from red/white will prevent it targeting the creature in question.
Also, do note that you'll be able to give him doublestrike on the cast of Spectra Ward, as his ability will go above the spell and resolve first. Then Spectra ward will land. He will not be able to target himself in the future after that, though.
