Let's say I somehow Manifest Emrakul, the aeons torn, then destroy it with Polymorph. I reveal the manifested Emrakul to my opponent, as I would put it in my grave. Do i shuffle my graveyard at that point or after Polymorph resolution?

Yes you will. Emrakul and the rest of the Eldrazi titans do not have traditional leaves the battlefield abilites as they fire if the Titan enters the graveyard from anywhere.
This means that the game looks to see how they look once they hit the battlefield to see if something needs to happen not how the object looked just before it left the battlefield.
Just be aware that this is different to the similar looking ability on Darksteel Colossus which is a static ability generating a replacement effect. For that ability to have an effect it needs to be 'active' as the creature leaves the battlefield.

Just to make sure I understand the distinction you made, polymorphing a manifested Emrakul would instantly shuffle my grave before resolution of the Polymorph spell while polymorphing a manifested progenitus wouldn't result in shuffling it back in my library since proggy was face-down when it left the battlefield.
Close, but not exactly. The Eldrazi have a triggered ability that triggers from the graveyard. So, you will reveal Emrakul, place it in your graveyard. Then the triggered ability will go on the stack and can be responded to.
Progenitus is different because it doesn't have a triggered ability, it has a replacement effect. Replacement effects need to exist prior to an event to apply. Since the face down Progenitus doesn't have the replacement effect on the battlefield, it stays in the graveyard.
Also, note that the Eldrazi triggers are not 'leaves the battlefield' triggers. Since they trigger "from anywhere", they look at the game state just after an event to see if they trigger. Whereas something that says "Whenever ~ dies..." will not trigger if it dies while face down. 'Dies' triggers look at the game state just prior to an event to see if they trigger. (similar reasoning for Progenitus).

In the case of a face down Emrakul,The Aeons Torn being destroyed by Polymorph, you wind up searching your library with Emrakul's triggered ability headed to the stack or technically "on the stack but not resolved".
In the case of a face down Darksteel Colossus being destroyed by Polymorpth, the Darksteel's ability would not trigger, as it was not active on battlefield.
No, you don't destroy Ermakul,The Aeons Torn, shuffle your graveyard in because of Ermakul, and THEN execute the second part of Polymorph reveal instructions.

I just think the OP wants to know if he will shuffle his library BEFORE or AFTER resolving the Polymorph, which from my reading only elder_silver-dragon answered directly.
