The rule that says you can put the commander into the command zone is a replacement effect, just like the Wheel. As the controller of the affected object, you can choose which replacement effect to use. If you choose to use Sun and Moon, the Commander will go to the bottom of the library, and then the commander redirection rule has nothing to do. If you choose to put the Commander in the command zone, then Wheel of Sun and Moon will no longer have an object to move to the bottom of the library

how is that affected if you dont control wheel? If wheel is another player's permanent, do you still have the replacement to move your commander to the command zone? or does their trigger go on the stack first and therefore the replacement effect you see first is for the commander to die and therefore be shuffled?

The commander is the object that is affected by the replacement ability, not the Wheel. When the commander dies, you are still its owner, so you still get to choose whether it would go to the bottom of your library or back to the command zone.
Also, as noted by DawdlingSphinx, these are all replacement effects, not triggered abilities. This is important to note because these abilities don't use the stack and can't be countered by something like Stifle.
