BCW's cardboard boxes come in an array of sizes, ranging from storing 100 cards (including enough space for sleeved cards) to at least 5000 (they may have even larger boxes than that, I'm not sure).
Plastic separators you'd probably have to buy separately, though.
I'll vouch for BCW boxes. I buy mine from LGSs, but you can order direct from the company. Don't buy BCW boxes from other online sources like Amazon or eBay and a handful of game supply sites. They charge 5x or more than what you would pay direct. LGS will also do a mark up but it's never more than 2x the price, otherwise it's normally a $1 or $2 markup. My only beef is the 5 row Super Monster boxes just barely fit hard top loaders. So loading all five rows with top loaders makes for a snug fit.

BCW sells 200-count boxes (which I use to store my EDH decks) 10 for $5 ($0.50/ea). When I've bought the same boxes from my LGS, they were $0.75/ea. (At least, that's the listed price. I've also had the LGS employee forget to ring it up along side some singles, and then not bother to do another transaction because they're so cheap.) Amazon sells a 10-count for $13.95.

I was looking at 5- row boxes (5000 cards). Last I bought them about 1.5 years ago, the most a local LGS charged was about 2x or about $8 (7.50 actually). Cheapest was a $1 mark up or about $5. Very reasonable IMHO. I only recently checked the cheapest LGS prices and it's still only $1 markup ($5 even) for the 5000ct boxes. edit: I also strongly suspect the cheaper LGS has been giving me discounts on my boxes and selling to me at cost whenever I buy cards along with it. His receipts aren't itemized so I'm not sure.
At the time I compared prices, Amazon (through a 3rd party seller) most certainly sold them at 5x markup, 18 or 19 with change IIRC, with free shipping. It was a driving decision to go to my LGS and buy a box and a couple of packs with my $20. Completely nuts.. That was about... 1 1/2 years ago not quite 2 years. It's still not full and I bought 4 boxes of boosters since (I skipped Amonkhet).
To give Amazon the benefit of the doubt, I checked them again, $12.95 for one. So a 3x markup for the 5000 ct box. Better than last I checked, but not great. And not a recomendation for a source for singleton boxes.
But yes, I failed to mention smaller boxes are cheaper and have slightly different markups. So a .25 cent markup on a .50 cent box is not unreasonable IMHO.
I also failed to mention prices are for singletons. Bulk prices from different sources approach direct prices.
I'm trying to find card boxes to hold sleeved playing cards. Like ~1000 card boxes, with dividers, probably plastic.
Not for MtG cards, but they're the same dimensions.
Example, I got this one off Amazon which would be perfect, except it needs ~1-2 mm more space to fit sleeved cards. They'll fit if you smush them in.
