Okay, so just to use an example, Lurking Automaton. This card is pretty much useless outside of draft unless your deck is the jankiest of the janky. So my question is, with all the other cards with draft matters mechanics (Regicide, etc.), what happens when you finish drafting? Use them to glue tokens onto them?

This is a topic for Magic General, not rulings, but basically you can either use them in something like a Cube where you draft cards again, or they are pretty much worthless, like the majority of cards pulled from packs.
I'm a former judge (lapsed), who keeps up to date on rules and policy. Keep in mind that judges' answers aren't necessarily more valid than those of people who aren't judges; what matters is we can quote the rules to back up our answers. When in doubt, ask for such quotes.

Yeah, that makes sense. They probably do nothing (like what Paliano, the High City's ruling say about its mana ability) but some are still useful regardless of draft like Canal Dredger and Deal Broker.

Cube, mostly. I see Lore Seeker in quite a few cubes and some of the conspiracies show up from time to time. I'm not the best source for how well each one works due to almost never cubing but I'm sure someone else can offer better insight. A few of them are decent cards without the draft matters ability stapled on, like the aforementioned Deal Broker, which I run in EDH. You could probably brew up some horribly broken house rules allowing you to use some number of conspiracies outside of draft, too. I could see that being fun for a game or two as long as you were OK with some reasonably busted games.
There's really no issue with them being useless anyways. Like Gerrard's Mom pointed out, that's true of most cards.

I have this weird Unglued/Unhinged/Conspiracy cube with a lot of cards that affect opponents like syphon soul, mind, etc... Or Tempting Wurm... Things like that. It's fun, and I'm looking forward to adding a lot of these draft matters cards to that cube.
Sell them for minimal profit, trade them for other cards, keep them for nostalgia purposes, eat the delicious cards*, use them in a cube.

The extensions available by throwing 10 of a conspiracy card in a pool can shape the over all vibe of the games.
