Suppose you have a card box that is incompletely filled with cards. How do you keep all the cards from falling over, laying flat as opposed to upright, and eventually getting mixed up? If you never move the box once it's placed in storage I suppose this wouldn't be a problem, but that's probably not reality for a lot of MTG players.
Enough people use the BCW cardboard boxes for storage that I figured someone on here must have found a good way to solve the problem by now.
I saw this case that has velcro dividers you can fix into place if the case isn't completely full:
It was designed for CAH rather than MTG, is more expensive than an equivalently-sized cardboard box, and a commenter said it won't hold sleeved cards, but it might be an option for some people.
i use empty deck boxes, or decks of poker cards or whatever I have handy. Usually gets the job done.

I use a combination of toploaders and empty deck boxes. The toploaders by themselves slide rather snugly into a storage box row and prevent cards from falling over, but I add the empty deck boxes just to be sure. The deck boxes could also be swapped for crumpled newspaper if budget is an issue.
Edit: I would avoid laying cards flat. The bottom card always has a chance of being damaged by fingernails because it's tough to pick up.
We have these foam sticks at work that are used in the packaging of electronics and they fit perfectly snug. Allows you to use the same column for multiple categories.
I also use them as dividers in my "cube potential" storage (random cards I've set aside in a long white box to try in my cube). In my actual cube box I use the plastic dividers that came with the Holiday Gift Box (now just Gift Box).

Those look like they would work perfectly. I can't believe those didn't come up as a "suggested" item when I searched for the card boxes themselves on Amazon.

The foam is the best solution I've used. You can get it in all kinds of shapes at places like Home Depot, and it's easy to cut. I use a single big piece of it and cut the length down bit by bit as box slots fill up.

There are 3 methods I use
1) Keep the box on an angle.
2) Use old tournament pack boxes/ intro deck boxes as filler.
3) Instead of stacking cards on their sides, stack them on their backs.
Bubble wrap or Amazon bubble mailer material is a cheap and widely available option. Just fold or roll some up to the desired size. Or you could cut up toilet paper or paper towel roll tubes and put them side by side so they act like springs.

You can put that in every space magic cards would be and it will produce a barrier.
Its the cheapest solution that works pretty much flawless.
Any do-it-yourself store or such might do the trick ( i just asked my dad to get me some ).
You might even find these foam pieces in colors, which is just another extra feature.
