And Earthquake doesn't target it...why wouldn't the damage resolve?

Ok and since destroying a creature is essentially doing enough damage to it to kill it does that mean Wrath of God would not destroy Progenitus either? I'm thoroughly confused.

Ok. First off, mutilate (Or any other wipe) wouldnn’t work. It doesn’t matter that Progenitus is targeted or not. Protection from colors refers to the effect of a card. Second, I’m not sure about edicts but they could be possible. The only quarrel I have with them is that Progenitus has protection from players, including you, so you may not be able to target it for sacrifice(keep in mind I’m not so sure about this). Third, I believe that the easiest way to deal with Progenitus is to counter it. I only say this because it doesn’t say, Cannot be countered. Also the ability it has is protection from Everything, so that would mean the protection only works when it is already on the field. What it does say is, “If Progenitus would be put into a graveyard from anywhere, reveal Progenitus and shuffle it into its owner's library instead.”
This is important because it shows that progenitus can somehow miss the battlefield.
Finally, the last way to deal with Progenitus, permanently, so that he doesn’t even go to the graveyard, is to end the turn with something like Sundial of the Infinite while it is still on the stack being cast.
This is almost all wrong. Protection works against 4 things Damage Enchanted Blocked Targettted (or DEBT as is the common acronym) so if something has protection from a source it cannot be dealt damage by it, cannot be enchanted by it, cannot be blocked by it, and cannot be targetted by it but all other effects still work. So Blasphemous Act cannot kill Progenitus because it deals damage and all that damage is prevented, but Mutilate can kill Progenitus because protection does not interact with -x/-x effects and Wrath of God would just outright destroy it.
Edict effects like Diabolic Edict only target a player and not a creature directly so if the only creature a player has is Progenitus then Diabolic Edict would force them to sacrifice it.

No, a destroy effect isn't the same thing as damage. They're different mechanics. They work similarly in play in most cases, but protection is a good example of how they differ, as long as the destroy effect isn't targeted.

Protection from a color grants him that ability.
He has protection from all colors and artifacts, so no damage will EVER be dealt to him.
Earthquake deals damage, and therefore will not kill him.
