While I like the flavor, I feel the first side reads better as you can keep getting Treasure tokens from opponents, while the second side requires creatures with doom counters on them.

The Ghost of Captain Darkwater, Teysa, Envoy of Ghosts has a much weaker effect, non synergistic abilities and cost 2 more. This is way too pushed, even at CMC 7 I would be afraid of this card.
The DFC is a mess, it ramps at unfathomable speed. Then dies and comes back as almost a vanilla 3/3, that if it functions is confusing as heck. It should only ever get 1 treasure when dealing damage to a player. The reverse side is a mess, it would be a lot better if it let you sac treasure to give out -1/-1 counters.
Hmm...what if, at the beginning of your upkeep, Darkwater's Ghost puts a doom counter on target creature an opponent controls, then at the end of each opponent's end step they sacrifice a creature with a doom counter on it?

Why use doom counters? Why use the convoluted idea of 'dooming' something, thus encouraging them to attack or otherwise use it up before the turn ends. A Sheoldred like ability could be fine but there is no need to make it complicated. In fact a copy paste of Sheoldred would be a flavor home run, and having it on the back half of a card could make it a lot cheaper.
The doom counter provides you greater control over which creature the opponent sacrifices, and as a bonus it works with Eye of Doom and any future cards that let you put doom counters on creatures. The Sheoldred suggestion is interesting, though.

I think if you use doom counters you should stick to the principles that Eye of Doom already puts in place: Make them redundant. A thing that is doomed doesn't get more doomed, the doom just catches up with it at some point.

The way the Ship's return clause is currently worded allows for sneaky steal effects, but if that's considered too unfun, it can always be switched to the more common "under their owner's control" instead.
