"Hey, you certainly gave me a run for my money! I bet Doduo here is pretty tired too!"
Doduo nodded its agreement. It looked like it was ready for some rest.
Atticus decided that maybe they should head for the closest town and see what was there. After getting Doduo back up to its full potential, he'd see if the two-headed bird was up for a battle against his new friend-Atticus certainly liked the Doduo, and hoped to have it on his team.
"Let's move out, Doduo! The next town is just up ahead. We can find you rest and tasty treats when we get there!"
After walking a fair distance back onto Route 6 after leaving Kalypso, Atticus turned to Doduo and started talking.
"Listen buddy, I'd love to have you as a member of the team. But for that to happen, I need to capture you. And for that to happen, you need to battle one of my other friends. Now I don't want to force you into this. I've come back to Route 6 so that you can go back to the wild where I found you if you want to. If you want to battle I won't hold back, and neither will any of my Poke'mon. So, what's your choice?"
I feel like I shouldn't make the choice for Doduo. I'm going to leave it up to you whether he stays or goes. I'm fine with either way, so don't worry about making the choice!
The doduo looks at Atticus as he says all these things to it. At first it is confused. But ass atticus gives it the question, it immediately responds by walking up to Atticus and cawing very loudly. It seems that it approves.

"Alright then, Doduo, looks like its time for us to battle! How about I introduce you to another member of the team in the process? Come on out, Psyduck!"
As Atticus tossed out the appropriate Poke'ball, the small duck appeared in a puddle of water. Happily splashing about, it seemed not to notice Doduo.
"Alright Psyduck, we've got a battle. Get ready to fight." Responding immediately, the duck stood up and faced the twin-headed bird. "You can have the first attack, Doduo. I'm ready."
The doduo looked curiously at the duck pokemon. For a couple of seconds it did nothing but stare at it. Then suddenly, it charged at it, lightning quick, aiming to ram Psyduck (Doduo uses quick attack).
