Simplicity is always important to a game system, you should always make the rules as simple to work with as possible. For example, if you only like the idea of multiple types of damage because certain kinds can ignore armor ask yourself how often the players or their opponents won't be wearing armor. If the answer is that everyone will almost always wear armor, just make swords deal less damage than lasers. I think this is likely the case as your suggested armor has no downside.
And for skills, lock picking doesn't really make sense in a Space game. Most systems use mechanics (when physically digging into the wiring of locked doors [it usually includes your weapon and armor improvement abilities as well]) and use computer (when the door is connected to some sort of system you can input commands into).

You could either split damage into types (getting hit by a laser will cause other injuries than getting bitten by a venomous alien) or leave it single-typed, but add effects (a hit by a flamethrower does a set amount of damage, but could probably set you on fire too).
This sounds like a lot of fun! I would say that different weapons should deal damage in different ways, maybe lasers ignore armor below a certain value. (That value could vary based on the lasers power.) I think the fairest way to run a game would be to assign every item a value based on their stats. This value could be in the form of a currency or a more of a general number. I think it would be interesting if only you (Socrates) knew the value. That way over time players would get a sense of the cost of items for haggling purposes.
Space combat is a very intriguing aspect of futuristic games. I am definitely going to spend time thinking about it, I will post an update, later when I have some ideas.
