I've always wanted to rework my own core set using previously created cards. I figured it would be very fun, exciting, and people would want to attempt to play the set. In an attempt to do so, I will create the set on these forums. It will be a large set, Core Based, and have a variety of concepts and ideas. You can expect certain arts and alternate arts to be applied to each specific reprint. Enjoy! Feel free to post any comments, questions, and advice. Cards will be added to the spoilers below.
I'm not goint to say "duh, just make a cube", so much as say "I would apply the same rules as building a cube".
I would choose a few cards that have great synergy but would never otherwise meet and perhaps even create some 'new cycles' using old cards that seem kind of parallel. What we did for a recent cube was track down (new and old) clerics, wizards, soldiers, etc because there are always cards that work great with those.
Also I'm a sucker for alternate arts, especially when they recast an old card into a new enviroment.

Neither suggestion will really work. Cube is indiscriminate of mechanics, flavor, etc. You're not going to randomly put phyrexian mana or level up in your Core Set for instance
Secondly, building a Core Set along Cube principles would be a disaster. Cubes just jam in all the best removal, all the best beaters, etc. That would be a horrible idea for a Core Set which is intended to exist along the entire spectrum -- not have all three of Lightning Bolt, Chain Lightning, and Rift Bolt and Baneslayer Angel and Cloudgoat Ranger and 8 different black 2 power 1 drops.

Cube doesn't have to be any of those things. In fact, my best experiences with Cube have been just the opposite - low powered, slow, but with great mechanical interconnection.

Yeah, my only experience with Cubes is a pretty down to earth one that has a lot of cycles, support for deck styles and fixing, over each player drafting a hand full of rares.
Either way I would love to see a few example cards or themes you are going for, because brainstorming on this sort of thing is fun.
