Usually I wouldn't say that a cover is better than the original. I prefer when my covers are different than the original version.
Most of Between the Buried and Me's - The Anatomy Of were also tunes I enjoyed. Particularly Bicycle Race, Kickstart my Heart, Three of a Perfect Pair, Cemetery Gates, Colorblind and Blackened. Also The Human Abstract doing Moonlight Sonata was a good one too. None of these are necessarily better than the originals, but they're good in their own right.
I like when a cover version of a song actually becomes the defacto version.

I would hazard a guess and say more people know this version then the original by dylon and even those who do know both respect that jimmy really took it to another level.
Dragonlord's cover of Emerald is infinitely better than Thin Lizzy's original. Marilyn Manson and Johnny Depp's cover of You're so Vain is better than Carly Simon's.

I think the Hendrix version of All Along the Watchtower is the most known of the two versions. I personally like it more. Some covers that come to mind where I like the cover more than the original would be: Rage Against the Machine covering The Ghost of Tom Joad by Bruce Springsteen and Lacuna Coil covering Enjoy the Silence by Depeche Mode. Oh almost forgot. I really think Metallica did an amazing job with Turn the Page. I'm not sure its better than the original. Maynard James Keenan did a great cover of Rocket Man thats worth checking out. Again I'm not sure its better.

Where as, say, Sheryl Crow's version of "Sweet Child 'O Mine" is practically a note-for-note version of the original... and an annoying one at that.
One of my favorite covers... well... cross-pollinated covers (I believe that is how Maynard introduced it originally) is A Perfect Circle's "Diary of a Lovesong."
(about the English language) It's kinda like a raft that was cobbled together from parts of three different boats and since then has been kept barely afloat with crude repairs every time a leak appeared.
On the Deftones' "B-Sides & Rarities" collection, the covers of Sade's "No Ordinary Love" and Duran Duran's "The Chauffeur" are both killer. There are others on there, too, but those two really stand out.
And going back to the OP's mention of covers that Maiden have done, there are a few others that I think really bear mentioning. Their version of Zeppelin's "Communication Breakdown" is pretty solid, and their cover of "Cross-Eyed Mary", originally by Jethro Tull is, in my opinion, far better than the original version.

Oh man, lol. I love cover songs, especially when a new twist is added to them. The ones mentioned already are bad-ass.
I'd like to mention The Network's cover of Teenagers From Mars (a Misfit's song) is also killer. Speak of the Devil - Buck-O-Nine's version of Teenagers From Mars is a great ska cover.
I laugh at ska covers because they're just a different genre and just leave me in giggles. Most of the ska covers of 50's/60's bubblegum pop makes the song much more bubbly... if that is even possible - which is pulled off.
Ministry and the Coconspirators for all their material is largely amazing covers as is Al's work with Revolting Cocks on stuff like their cover of 'Me So Horny' and 'If You Think I'm Sexy'. And standard Ministry does an amazing 'Lay Lady Lay'.
Cake as mentioned does amazing covers (Mahna Mana being my fave, 2nd to I Will Survive)
Vanessa Carlton does a great 'Paint It Black'
Ben Folds does great covers of 'B$%#@s ain't S$%t' and 'Such Great Heights' amongst others.
Uhm and I could think of more later I'm sure, love good covers.
Oh one more - Nonpoint's 'In the Air Tonight' (its the version used in the Dead Space 3 commercials)
